For a while I just thought Dr. Balter was either crazy and delusional, or that the Cylons had emplanted something in his brain to give him the visions of Six. I accepted that because in Science Fiction, you are often given weird circumstances that defy explanation that you must merely accept because the story depends upon a certain degree of faith.

In other shows for example, I might just blindly accept that one day Baltar woke up and had a real person turn into a figment of his imagination. Perhaps she put a microchip in his head, and that is why he is seeing her? Yeah thats it!

No. Admit it, that is stupid. Perhaps Battlestar doesn't use the same stupid, cliche motifs that other sci-fi shows might. Maybe a more reasonable and logical explanation is that Six has always been there. Afterall, "some are even programmed to think they are human."

Why do you think Six cares so much that Baltar loves Starbuck? Perhaps Six is worried that he might actually sympathize with humanity?

Why do you think Baltar is such hedonist? Perhaps to savor humanity?

Six is not a delusion, or a program, she literally is him. She is there so as a check and balance against the human programmed inside of Baltar.
